Must see locations on a short visit is ,
Munnar - 2 nights
Houseboat - 1 night
but if you have a week to spend , then you can start your trip from Cochin
visit Fort cochin and Mattancherry areas
Munnar - the scenic hill station
Thekkady / Periyar - the nature reserve
Kumarakom / Alleppey backwaters - for houseboat or stay by the lake side
Kovalam - the beach and a day visit to kanyakumari
you can end your tour in Trivandrum and catch your return flight/ train / bus from here
if you have more days for your holidays , you can also consider travelling to North Kerala at places like kappad , wayanad , Bekal beaches
a lot depends on the budget you have for your holiday as palces like Marari and Kumarakom are bit on the highter side if you prefer to stay by the lake side at Kumarakom or by the beach side at Marari

Kerala is a lovely place...There is a lot of greenery and beautiful beaches in Kerala. Aleppey, Cochin, Kovalam, Trivandrum, Kumarakoam, Munnar, Wayanad, Thekkady, Varkala and Silent Valley are some of the destinations for tourists.
Pathiramanal island in Allepey is a bird watchers dream. R-Block is a place which has beautiful backwaters and please dont miss this. Allepey beach and lighthouse and Krishnapuram palace is a must see for tourists. If you travel during Onam festival then you can watch the snake boat race.
In Cochin the must see locations are Bolghatty Palace, Dutch Palace, Jewish Synagogue, Cheeyappara Waterfalls, Chottanikkara Temple, Kodungaloor Bharani, Santa Cruz Basillica Chruch, St. Francis Church and Thalassery Fort.
Kovalam beach is very famous and you can visit the Padmanabhaswamy Temple and East Fort Ganapathy Temple and also other popular temples and mosques.
In Trivandrum the most beautiful locations are Thiruvallam, Aruvikkara Dam, The Zoological Park, Sree Chithra Art Gallery, The Napier Museum, The Kanakakunnu Palace, Science and Technology Museum Complex, Shankhumugham Beach, Observatory, Veli Tourist Village, Secretariat, Akkulam Tourist Village, Vizhinjam Rock Cut Cave, Sree Mahadeva Temple, Neyyar Dam, Padmanabhapuram Palace, Padmanabhaswamy Temple, Agasthyakoodam and Palace Museum.
Kumarakoam is a beautiful village full of greenery. Kumarakom Bird Sanctuary, Backwaters, Aruvikkuzhi Waterfalls and Pathiramanal island are a must visit.
Munnar is a hill station with good places for tourists like Pothamedu(Plantations), Devikulam, Pallivasal, Echo point, Rajamala and Nyayamakad.
In Wayanad the Wildlife Sanctuary, Thirunelli Festival(celebrated during April), Lakkidi, Thusharagiri Waterfalls, Banasura Dam, Kalpetta and Sentinel Rockfall are a must watch places. The Godess Bhagavathy Temple is another lovely temple.
The Periyar Wildlife Sanctuary in Thekkady is very famous and please dont miss this.
Janardana Swamy Temple in Varkala is famous.
Silent Valley National Park is located in Palakkad district and has various different wildlife.

it all depends how many days you have on hand.
i like tricur - gurwayoor temple / kochin .... fishing nets etc .... then backwater ride from aleppy to quilon ..... trivandrum /kowalam beach and round it off with kanyakumari ...... you can as well add periyar / tekkady / munnar ...... it shud be minimum 7/8 days affair .... but i think it is worth it ......
best time to do it may be sept to dec/ jan .... now in march and beyond it may bea bit hot .......

Cochin is definitely a must see besides the backwaters. The most interesting part to me is the way people (locals) interact and go about their daily lives. Kerala is one place where one can really make the best of the greenery, nature and people along with it's Kalaripattu and folk dances.. Enjoy the place my friend.

Kerala has a wide variety of options for any traveller. The state capital of Trivandrum has temples, zoo and other locations of interest. Cochin is another good city to visit, and don't miss the Chinese fishing nets while in Kochin. Try the backwater ride from Quillon to Alleppy. Stay in a house boat. Visit Periyar wildlife sanctuary and take a boat ride in the Periyar river, visit Munnar, Eravikulam National Park... The options are many... Have a great time.

Morning tour of Cochin. Cochin is the natural harbour created by the famed underwater Malabar mud-banks whose quality ensures that the rougher the seas are outside the calmer the waters are within the Harbour. Vasco-de-Gama placed it on the world map. It has a Jewish synagogue, Portuguese churches, mosques & Hindu temples. Watch the Chinese Fishing Nets.
