I haven't been, but read this LA Times article about it and you'll be able to make a quick decision.
San Diego's naval side
The Navy's been a big part of the city for decades. Get a feel for the service at the Midway Museum and other publicly accessible naval spots.

I'm not a military guy, but I found a visit to the Midway worthwhile. The harbor tour, submarine, tall sailing ship (name escapes me at the moment), ferry to Coronado, huge Times Square kiss statue, county administration building and railroad station — all at or very near the Embarcadero — are also worthwhile.

I have visited the Midway several times and really think it is worth at least 1 visit. There's a wonderful audio tour too.
