we will be in a hotel in Arnavutkoy. Is a good idea to take a boat to go to visit Sultanahmet area instead of taxi or Bus?

I am not quite sure if you may be able to find a direct ferry boat to Sultanahmet from Arnavutkoy. Actually let me put it this way. You will have to go to Eminonu and then walk to Sultanahmet or take the bus of the tram from there. But, yes it is much more practical and more interesting to do that than to suffer in the traffic...

Btw, Arnavutkoy should wow you at the end of you stay.. It is a VERY beautiful little neighborhood by the coast. When you do not want to leave it in the evening go eat fish at Adem Baba or Takanik (no alcohol, but great food). Abra Cadabra is where you can get your fill or afternoon drink. If you intend on going out at night, Bodrum Manti is where you will need to stop on your way back to eat manti...
But, it is not a main hub. So the ferry schedule may not be what you exactly had in mind. If that be the case, walk to Ortakoy or Besiktas (or taxi there or take the bus) and hop onto a ferry from there.

Dear Annavarroise,
There is a local istanbul munipality public boat from Arnavutköy pier to Eminönü,so from the Eminönü Horbour you can take a tram to sultanahmet.
( for this boat you have to check for the time table because its not every hour during the day.)

of course there is another possibility which is much more expensive . to rent a private boat and to have the private Bosphorus tour at the same time.
