i would choose Sjeverni (north) Velebit, Paklenica or Plitvice lakes.
plitvice lakes is my favourite, and you don't need to be an athlete to participate.

short description:
Placed in dense forest at the heart of Lika the Plitvice lakes certainly are one of the most beautiful natural phenomena in the world.

Sixteen lakes, linked by 92 cascading waterfalls form a unique surrounding protected by the UNESCO. This magical place is a natural habitat for many plants and animals and has also some interesting caves.

The boat trip and the walk through the park are parts of an excursion you will never forget. Come along with us and enjoy watching water and sunlight play!

Excursion length: approx. three hours

Velebit and/or Biokovo, no question about...
Also, islands such as Hvar, Cres or Vis are fantastic.

For a true trekker definitely Northern Velebit and Premuzic trekking road!
Northern Velebit covers 109 km2 and has numerous mountaineering trails. The most famous Premužić's trail from 1930 stretches for 50 km along a ridge at an average altitude of 1000m through a fascinating landscape, offering breathtaking views of the coast and the islands bellow; Pag, Rab, Goli, Prvić and Krk. The road starts at Zavizan peak near the Botanical garden and runs through the central Velebit range over Veliki Alan to the Baske Ostarije pass. There are two mountain homes; at Zavizan at one end and on Veliki Alan peak on the other side, in beteeen there is a mountain hut suitable for overnight stay- Rossini'shut.

NV also has Strict Reserve ( protected area) Hajducki and Rozanski kukovi with the specific geomorphological phenomena - over 150 so far discovered pits.
More informations can be found at http://www.np-sjeverni-velebit.hr/
and here you can find my photos of the place: http://travel.webshots.com/album/119037786fYDdwz

Velebit is the most atractive mountain in Croatia.
The important characteristic of Velebit are its simple, solid form, stiff cliffs, and the nakedness of seaward side and the wood-covered slopes of the Lika side. The basic geological characteristic of the mountains is karst; flora and fauna are abundant. The most popular spots on Velebit are: the peak of Vučjak, above Zavižan, the botanical gardens on Zavižan, Rožanski kukovi, Štirovača and the Paklenica National Park.

And don't forget Mosor, Omiska Dinara and Dinara, the border between HR and BiH !
Many of the best documented hikes to be found at www.summitpost.org and even many mountainbike tracks in Croatia (where they go, you can go) at www.takeadventure.com.
For those with gps, buy the digital topo of Slovenia, Croatia, Bosnia at www.navigosistems.com, with loads of tracks available.
(and I, just a happy nature lover, I have my http://svinisce.blogspot.com too).
