Hmm. Tough one. I don't really consider San Francisco a very good place for antiques. Considering the fact that historically the west coast was settled much later than the east, there really isn't as much of an opportunity to find great antiques like there is back east. That said - your best bet in the Bay Area for selection and price is probably the Alameda Antiques Fair, which occurs periodically.
Big Daddy Antiques is a good spot to rummage around -

I agree with the Alameda Antique Fair, held the 1st Sunday of every month. Tip - Go towards the end of the day, when sellers would rather give you a good deal than pack up the stuff, especially furniture. You can score incredible deals on restored dressers, massive mirrors, and other large, cumbersome objects.
Bring cash, the ATM onsite charges an exorbitant fee.
